Thanks to Sttnw we know that “at one point, the Wii version of Activision’s Marvel: Ultimate Alliance (developed by Vicarious Visions) was going to feature Link and Samus Aran. However, the deal between the two companies fell through and the characters were cut from the final release”.

The deal fell through because someone at Activision thought that it’d be a good idea to show Nintendo the characters in the PS2 version of the game.

Possibly because the Wii version was the last version to be completed, so they dropped them into a more complete version.

I cant find the Marvel: UA nintendo characters on those sites, maybe they were removed? Anyway Stevesesy has found some videos of them on YT, i think that they came from those sites: http://forum.unseen64.net/viewtopic.php?f=2&t=300&p=2579

Looks like both artists removed all related Link and Samus content once someone from GoNintendo nicked the information and it wound up on Kotaku’s front page.

Not a big deal. Link and Samus deserve better since Marvel Ultimate Alliance was a crappy game anyway.
